چکیده

There are many environmental compounds and biologically-active synthetic compounds, such as toxins and drugs, whose molecular mechanisms in a living cell still need to be investigated. Therefore, one approach is to computationally analyze the biological activity of compounds in a systematic manner. Thus we have been developing chemical bioinformatics methods to evaluate the reactivity of biochemical compounds towards the prediction of reaction pathways of diverse compounds. In this study, we have analyzed the chemical propensity of reactions in terms of chemical transformation patterns between compounds, which has been applied to the analysis of microbial biodegradation pathways.

PathPred: an enzyme-catalyzed metabolic pathway prediction server

The KEGG RPAIR database is a collection of biochemical structure transformation patterns, called RDM patterns, and chemical structure alignments of substrate-product pairs (reactant pairs) in all known enzyme-catalyzed reactions taken from the Enzyme Nomenclature and the KEGG PATHWAY database. Here, we present PathPred (http://www.genome.jp/tools/pathpred/), a web-based server to predict plausi...

Modular Architecture of Metabolic Pathways Revealed by Conserved Sequences of Reactions

The metabolic network is both a network of chemical reactions and a network of enzymes that catalyze reactions. Toward better understanding of this duality in the evolution of the metabolic network, we developed a method to extract conserved sequences of reactions called reaction modules from the analysis of chemical compound structure transformation patterns in all known metabolic pathways sto...

Biodegradation of Mycotoxins: Tales from Known and Unexplored Worlds

Exposure to mycotoxins, secondary metabolites produced by fungi, may infer serious risks for animal and human health and lead to economic losses. Several approaches to reduce these mycotoxins have been investigated such as chemical removal, physical binding, or microbial degradation. This review focuses on the microbial degradation or transformation of mycotoxins, with specific attention to the...

Metabolome-scale prediction of intermediate compounds in multistep metabolic pathways with a recursive supervised approach

MOTIVATION Metabolic pathway analysis is crucial not only in metabolic engineering but also in rational drug design. However, the biosynthetic/biodegradation pathways are known only for a small portion of metabolites, and a vast amount of pathways remain uncharacterized. Therefore, an important challenge in metabolomics is the de novo reconstruction of potential reaction networks on a metabolom...

Biodegradation Database: specialized metabolism for functional genomics

The University of Minnesota Biocatalysis/Biodegradation Database (UM-BBD, http://www.labmed.umn.edu/ umbbd/index.html ) first became available on the web in 1995 to provide information on microbial biocatalytic reactions of, and biodegradation pathways for, organic chemical compounds, especially those produced by man. Its goal is to become a representative database of biodegradation, spanning t...
